I have several questions, but let's start with my most basic problem.
How do I import maps from my Adventure PDF to MapTools? (I am not having much luck figuring it out from the Tutorials/FAQ)

Usually, clicking the image and ctrl-c will copy it. You need to have a photoeditor like Gimp or something else to paste it in to. Then you save it to a jpg or whatever. You can then either drag/drop in to campaign on background layer or use the Map menu to set at background map. If the PDF is protected or the image has layers and doesn't grab everything then you'll have to screen capture it.

if you have adobe acrobat, you can simply export the images and then drag them into the background layer of MT. Else you're stuck with alias' method.

Drag/drop images or rptok files from your file browser on to MapTool map. You can also set up a resource library (under File) with points to a directory you can use to explore with in MapTool. Be aware that creature tokens go on the token layer and background images go on the background layer.
I suggest watching the video tutorials. The link can be found on the community page of the main site.

New question. Is there a way for the GM to send a message to an individual player, without the rest of the players seeing it?

You can use the whisper command There are also drop in tools that can be found with a search. Lindsey makes one.
