I'm looking to convert the Age of Worms adventure path from 3.5 to 5e. I found the online supplements that Paizo put out to go along with the magazines, in which they have both DM and Player maps. My question is since I can't just copy and paste the map images from the PDF, what size should I import the page into Gimp so that I can then create an image to be used for mapping? Or is another way I should go about doing this?

Some of the map pictures are sliced up, so you will have to use Gimp to combine or combine them in MT.

That's a nice site, though it may not help with scaling issues.
I've used a ton of paizo maps (currently running 3 Pathfinder APs), and paizo has admitted that the grids aren't exactly 100% clean, so even after you resize you may find the grid is slightly off.
I typically will import the page with the map into Gimp, and then crop to grab only the map. Then I resize it using this file:

There are instructions on the file, but here is my process: I put in a few guides into Gimp building a rectangle, lining up as close as I can to the center of the grid line (zooming in to increase accuracy). Then I select the rectangle I've boxed in with the guides, and get the pixel count. I put the pixel count into the scaling tool, count the number of squares that represents, and then put the desired pixels/square (default of maptools is 50). Then the tool gives me the dimensions I should used to rescale the image in Gimp. I resize it using Menu>Image>Scale Image, and then export the finished file (usually to a .jpg or .png), which can then be loaded into maptools.
As I mentioned above, it isn't always perfect, and sometimes can take a couple passes until I find one that is passable. Usually when we play, I'm using the grids on the map image, so mostly it needs to be close enough that the icons aren't too far off.
