On startup, I wish TokenTool remembered the last directory you saved to and used that as the default. Having to navigate away from My Documents every time I start the program is mildly annoying.

Seconded.
I don't use TT that much -- and when I do I typically just drag the result from the little preview window directly into MapTool -- but saving user state is always a Good Thing(tm).
