I actually use both, but there wasn't an option for that .
I tend to use portrait (though most of my battlemaps have been zoomed too far out to see the portraits very well) for PCs and top-down for NPCs/Monsters.
I use portrait style more but that is mainly because the top down get lost in the scene at times. Once I have the ability to add the top down characters to a square base in Token Tool, I will probably use that feature more than portrait.
But then again, I will probably use portrait more because there are thousand of pictures on the web whereas top downs are a bit sparse atm.
Portrait here, since I'm not playing a minis game. I'm playing a superhero game, with lots of pictures to turn into portraits, and they are more distinctive and evocative.
I occasionally use top-down for civilians, since they are less obtrusive.

I have Fiery Dragon's Counter Collection Gold Digital 2.0, which are all portrait. That basically gives me tokens for just about every critter imaginable. Top-down are just rarer, and the few purchasable options I've seen aren't nearly as cost-effective.
