I've had this issue for a long time now, IRC with earlier versions as well. Basically when i run teh launcher the current logging.xml in the .maptool directory gets deleted. And whether i have a logging checked in the 'advanced' tab does not matter. the logging.xml gets deleted and nothing it put in its stead.
(and yes, everything is unzipped before running mt)
