I was thinking that if a token was flying that the easiest thing to do would be to give that character a private copy of the vision blocking layer (VBL).
The GM (or DM) could selectively clear parts of this private VBL as was appropriate.
Alternately, the VBL could have a height associated with it and automatically reveal whatever was appropriate for a token based on its elevation.

This seems like the best option. But without every square on the map having its own base height setting conveyed to tokens and VBL inhabiting those squares, this method would only be able to simulate a "flat field" with VBL height spikes (like trees, rocks, houses.) An improvement for sure, but definitely a can of worms that could open up a lot more processing.
It would be fun to see MT improve its VBL system into such an arena while other popular VTTs are still struggling to provide even the most basic LoS blocking.

Perhaps VBL could use layers much like the map itself, and vision definitions could include the ability to see through specific layers. Not only would that support flying, it would also support x-ray vision that can see through walls. (Of course, it would also slow down the calculations of a system already prone to being very, very slow.)
